Art Merchants sell different maps depending on the district. So in total you have to buy 3 maps with the Borgia flags in order to display them in the entirety of Rome. And then there's Vatican. In order to get the map for it, you'll have to complete the Shop Quest for the art merchant on the Tiber island.
Edit 1: If the merchants don't sell the maps with flags, continue through the story. New items unlock after each new sequence. Edit 2: Actually, I remember it now. I went to an art merchant in Centro paintbrush-icon and he didn't have anything new to me other than the 4 maps I already had from that district Centro 1,2,3 and treasures for the Vaticano.
Strangely, the unique art merchant on Ezio's island didn't have any new quests for me either, so I guess I'll just keep grinding the main missions first. It's not like you need any of the rewards to unlock items from shop challenges, and considering you need literally one million florins for a shrunken head, you'd have to play the game for real-life months. The worst thing is that you can only invest like a maximum of at a time before you have to wait 20 min to make another investment..
Keep in mind, there are also Borgia Flags hidden throughout the Romulus Shrines. You can buy maps for all the flags in Rome, but not for the Lairs.
